If you don't disagree with somebody, then, in reality, you agree with them.

Indeed, it seems to be put in a clumsy way but what I'd like to know is that my understanding of "do not disagree" is correct.
Anyway, it would be better if written like that: If you don't disagree with somebody, you agree with them.
