Do I need a comma?

Joe thinks John is wrong, by reason of the inability of John's...

or

Joe thinks John is wrong by reason of the inability of John's...

PS: I am using "by reason of" instead of "because" because I used "because" multiple times prior to this sentence.

Also, where should I place my commas in this sentence?

"That John before entering the room was..."

I was thinking:

That John, before entering the room was

or
