Hello,

1. He asked me whether I was reading a book.

Here "me" is direct object or indirect object of the verb "asked"?

I am a bit confused about direct and indirect object of a verb.

Me is the I.O. and whether I was reading a book is the D.O.

To cast it into unorthodox English: He asked 'are you reading a book?' of me.
