Can I just say " both of us are different from our nature or we are different from our nature"

"Both of us" is grammatically equivalent to "we."

But your sentences do not make logical sense. It is a fallacy.
One's nature is our essence. How can anyone be different than what they are?

Thanks, but what I want to say is something like this " Although we are father and son, we are different from our nature". (like we have different qualities, interests, values etc)

Do you mean "we are (by nature) different from each other"?

We are very different.
We have very different natures/personalities/qualities.
