1. There is not a big difference, but "I'm missing you" has a bit more vividity of suggestion of emotion felt at that moment, and tends to be used more about recent or short-term losses. For example, you might say "I'm missing you" on the phone to your girlfriend the day after she's gone away for a trip, rather than when trying to contact her two years after she left you.
