What is the difference between them?

Speaker 2 is asking the question in a normal, neutral way, simply seeking information.

Speaker 1, on the other hand, is showing signs of confusion and uncertainty. He thinks he has reason to think there is a difference, but reason to think there is no difference. He just doesn't know which way to turn.

Or perhaps this speaker has just been told there is a difference which he does not believe exists, and he wishes to challenge the idea that there is a difference.

There are always multiple explanations why someone might be doing something a bit out of the ordinary.

Of course I'm exaggerating, but sometimes you have to exaggerate to get a point across.
