Do the two expressions have the same meaning or are they used for different situations?

B : It depends on what you like / It is up to what you like.

I feel like the two sentences are possible to reply to A and carry the same meaning.

No, the second one is not natural. You could say "It is up to you to decide," but not "it is up to what you like."
