Which is worse between the two, if possible:

bewilder and perplex

I would say if someone is in the state of being perplexed or bewildered, he is in the states of confusion and uncertainty, not sure how to react. I'd say not one is better than the other.

I've been staying up writing my paper and not realized that there had been answers to my post during thhe past 3 hours even though I left this webpage untouched on my screen. I think I need to click on the "refresh" button on my browser from time to time for new activities.

1) Perplex is a verb. You have used it as a noun.
2) The sentence is saying something akin to "I am sick to the point of being ill" This is tautology at its best.

RaenI was trying to convey that my confusion had increased from one stage to the other, maybe its fullness.
You need some context for this emotional progression. So you have to say something like this:
Reading the passage served only to deepen my confusion concerning the author's motives.

Just for my information, would "perplexity" have worked in this case? (somehow I have this eerie feeling that it'd only complicate things)

This passage is indeed beyond my reach! It's too wordy and the meaning is rather "bewildering".

And "perplexity" is the noun form of the verb.
