Those ancient people created a religion then.

If "created" were replaced with "made" as:

Those ancient people made a religion then.

would it still sound natural and have the same sense?

Yes. "Created" goes somewhat better with "religion" because of "creation myths" and "The Creator" and the like, but "made" is better if you want to avoid those connotations for some reason. "Founded" would be the plain word for that, though, if they consciously did it.
