If an exam slot filled up before I got a chance to sign up for it and I asked a teacher if I could come and later wanted to check if she still remembers that I’m coming, would it be okay for me to use the above written sentence?

No. "Counting with" is not a phrasal verb, and it makes no sense otherwise. Try perhaps "Am I still on the list for the exam tomorrow?" or "Do you still have me scheduled to take the exam tomorrow?"
“Are you still counting with me for the exam tomorrow?” This does not make sense.
Just say eg Is it still OK for me to do the exam tomorrow?
