"could not have been" vs "could not be"

Hello!

What is the difference between these two forms?
I want to say that something was not possible, but we made it.
Should I say that it could not be done or it could not have been done (before we did it)?

Example sentences are welcommed!

Thanks

I'd rather see your sample sentence so that I can understand where you would like to insert that verb phrase.

Hello,

"Most of the diverged domains we have identified are novel members of the family, which could not have been assigned reliably by commonly used tools."

Does it look OK?
