It's my careless mistake. I'd like to know whether the sentence is meaningful and natural. Does it mean he looked all over for his keys or he looked for his keys everywhere.

Yes, it's fine. It means he looked everywhere (we assume he actually looked for them everywhere there was any chance they could be).

Don't worry about it. The negatives are in two different clauses. It's two negatives in the same clause that's the problem.
