Which sentence sounds correct from below sentences?

1. Have you done prayer in morning today?
or
2. Did you do prayer in morning today?

Neither sounds natural because we don't use "do" with "prayer." We can't say, *I did prayer in the morning. We would ask

Did you pray this morning?
Did you go to prayer service this morning?
Did you say your prayers this morning?

Of your two choices, #2 is better, but it is not natural sounding.

That is not exactly true. It is very often used with the plural "prayers."
