Correct or not no. 36

Hello Dear Users,

I usually get confused when I have to describe past events or recent past events or report sb's speech. I always think 100 times before I say something... I put my doubts in brackets.

I thought you guys were (had been?) doing fine... Tom (had?) told me you had been talking to him every day, missing him all day long. But he also (had) said that you (had) argued once but in general things were fine.

Thanks a lot Clive for such a quick reply, but the problem is that if I won't understand why you used past simple here instead of past perfect I'm afraid my doubts will remain the same...

The Simple past is commonly used instead of the Past Perfect , as longs the meaning remains clear.
Do you find the meaning unclear in my version?
