Correct IS and ARE usage

I would like to know why we say "how are you", instead of "how is you"

Because that's how "be" works in the present tense:

I am (example: How am I doing?)
You are (example: How are you?)
He, she is (Examples: How is he?)

Historically "you" used to be only plural. You had to use the word "thou" if you wanted the singular. But eventually, because it was considered more polite, only the plural was used, even when speaking to only one person. Strange, isn't it? But true.
