I would move at best in frontof the phrase it qualifies.

The second part of your sentence has to fit with the main clause 'I simply did not have enough confidence'. Alternatively, you could supply a second verb.

I simply did not have enough confidence in my at best mediocre swimming ability to cross the large body of water, nor in my ability to avoid the number of blacktip sharks that I had regularly seen patroling the open sea.

I simply did not have enough confidence in my at best mediocre swimming ability to cross the large body of water, nor did I think I could avoid the number of blacktip sharks that I had regularly seen patroling the open sea.
