Please tell me which is correct.

I understand that is are because of contents, but I am wondering why it cannot be is as contents here is 'one whole', that is, all mixed up.

Contents is the plural form of content. It is not a collective noun (group, jury, crowd, etc.).

If, however, the word were the object of a preposition rather than the subject, you would use a singular verb, e.g., table of contents.
