The film / theme/ character is complex and layered. Does it mean it's puzzling or complicated? Because complex could go complicated and layered could mean puzzling too.

"Complex" means complicated here. "Layered" means exactly what it sounds like, that there are multiple layers like the layers of a cake.
I saw a French film called Caché years ago which I think illustrates that kind of layering. The film involved the interactions between a French family and an Algerian family. So one story was the story of how these characters met and interacted.
