If I am writing a paper that involves the use of titles with names, which is correct?

1. Director of Operations, John Doe, presented a paper.

or

2. Director of Operations, John Doe presented a paper.

I just can't figure this one out!

Conferences usually involve more than one organization.

In a situation like that, you'd more likely say

eg John Doe, Director of Operations for IBM, presented a paper.
