Comma Rules

Sentence:

If your are done with the lab A and you have already finished the report, you are allowed to begin your term project.

Q1. Do I need a comma after "lab A"?

Q2. If the sentence is reduced like the following, do I need a comma after "lab A"?

If you are done with the lab A and have already finished the report, you are allowed to begin your term project.

Q3. Is the above sentence grammatically correct?

Q4. I think I learned that you are supposed to put the question mark within the quotation if the sentence ends with the quotation. Does this apply only to clauses/sentences?

For example:

A. Do I need a comma after "lab A"?

B. He asked, "Why the project had to be abandoned?"
