Look at this sentence:
I made myself a cup of coffee when my sister came home...

One interpretation of this sentence is: I waited, and when (=as soon as) my sister came home, I made myself a cup of coffee, and offered her a cup too.
By using a comma, there is another possibility:
I made myself a cup of coffee, when (=and then) my sister came home.
Another trouble with this type of sentence is, that at times it can seem 'cause and effect': because I made the cup of coffee, it caused my sister to come home. In that sentence, it seems a bit preposterous; but look at this:
I went home when she arrived.
Did I purposely leave and go home because she arrived and I wanted to avoid her?

In your sentence, the speaker wishes to make it clear that the first action happened first, before and unrelated to the next event. A construction we use is the Past Perfect Tense and 'just', as in your sentence:
I had just made a cup of coffee when my sister arrived home, so I offered her a cup too.
I had just drifted off to sleep when the phone rang.
