Changing tenses

Hello,

I have a question concerning changing tenses. I know we say, for example:
  1. I think she is right.
  2. I thought she was right.
But:
  1. I think she came in the morning.
  2. I thought she came in the morning.
  3. I thought she had come in the morning.
Are both 2 and 3 correct?

What about these examples:
  1. I think that at noon she was working.
  2. I thought that at noon she had been working.
  3. I thought that at noon she was working.
I read somewhere that both are correct but I am not sure.
Maybe we use the past perfect examples to stress that it was before another past action?
