Cap its charge at $3 for whoever returned the book.

Since staff aren't sure who returned the book, how can they charge $3 for whoever returned the book?

"It looks like someone loved it for a long time," she said. "Hopefully it did some good out in the world."

Also ... I omitted to mention that "The library said it would cap its charge at $3 for whoever returned the book" would be more coordinated.

I'm so sorry, I didn't read the question correctly, and my original answer is wrong.

The book has been returned. The staff don't know who returned it. "whoever returned the book" means the person who did return it, even though that person is presently unknown.
