Can we say...?

I ate a chocolate which had been made of sugar and orange flavour.

It is not really possible for something to be "made of" a flavour. Also, although chocolate for sure has a lot of sugar in it, saying that chocolate is "made of sugar" seems unnecessary. In practice you would just say something like "I ate an orange-flavoured chocolate".
