It was 9 in the morning and I was still asleep as usual. My mom called me and I woke up. Still sleepy, I closed my eyes and told myself to get up in five minutes. Within two minutes, my mom called again.

Can I use 'call' in this context? Does it sound natural? Should it be called out or called to?

In my experience, it's natural. You could optionally say,"called to me" the first time, and skip the "to" the second time. There's nothing specifying that she called you for the explicit purpose of waking you up, although the context makes it fairly clear.
