By tomorrow

Please check if I understand the usage or meaning of "by tomorrow" correctly.

> He won't come by tomorrow.
This sentence means "he will or may come at some point after the beginning of tomorrow".

> I need to finish this work by tomorrow.
> Please eat all. I don't want anything to be left by tomorrow.
In these sentences, "by tomorrow" means "before tomorrow comes".

By tomorrow ......It means "before and on " tomorrow . It actually acts a deadline as well. E.g. the application should be received by tomorrow. means the application should be received on or before tomorrow.

I believe the sentence should be simply "He won't come before tomorrow"

Not quite. He may (not will) come at some point after tomorrow is over, i.e., the day after tomorrow. For your intended meaning, the sentence would have to be He won't come by tomorrow morning.
