I heard someone say you can't by pass / bypass your boss to his superior. I think it means go over your boss's head to his superior.

Is by-pass the word?

1. Could I ask if "bypass" a natural saying? More often I hear "go over".

2. Is "go behind his back and talk to his superior" same as "go over his heard and go to his superior"?

It is a natural saying, they all have slightly different connotations. Bypass his boss has the hint that it isn't inportant that he tells his boss. Goes over his head tend to suggest that his boss might not have the power to deal with it of might not deal with it in the way he would like. Go behing his bosses' back suggestss a more underhanded motive to me.
