By -ing = in -ing?

I still cannot understand how the meaning of 'by ~ing phrase' can be the same with ' that of in~ing phrase'. Could I get others' opinion about it? Thank you in advance and I hope to hear from you.

Cf. In trying to protect the queen, Howard had put his own life in danger.

My opinion is your source is correct that they have the same meaning, but I prefer the sound of "by" + gerund clause.
