By next summer, I'll have been reading this book for three years.
Does it mean my reading will start first and may continue more than three years?
Or my reading started two years ago and I'll finish by next summer?

No. If you'll have been reading the book for three years by next summer (less than one year from now), it can't possibly mean that you haven't started yet. You are now probably more than two years into reading
