Our research facility is the better qualified to manage this project.

Can I also say

Our research facility is better qualified to manage this project.

Please advise.

"Our research facility is the better qualified to manage this project." it says it is our facility that is better.

the difference is rhetorical, IMO.

You can say either one.
Placing the in that sentence changes the function of qualified. It makes it a noun, or rather an adjective used as a noun.

Our research facility is the better qualified (research facility).

Without the, qualified is purely an adjective.

Our research facility is better qualified (than another).
