Back again

I'm not sure whether I should understand the use of back and again in the following context literally:

Back in NY again, I seemed to have begun a new phase of research.

Does it simply mean: when I came back to New York AGAIN or is it simply a colloquial expression meaning When I returned to New York?

Your second guess is pretty much correct. It just means that the person speaking has been in New York at some previous time, and now they are there once more. By phrasing it this way they are implying that they either live in New York or spend a great deal of time there.
