Is it alright to use such a strcucture to avoid repeating words:
the pen was found and the pencil was ?done? as well.
, so can i use "do" every time to avoid doing?

I am not sure about all the cases you may be thinking of, but these are OK: The pen was found, and so was the pencil. The pen was found, and the pencil was, too. I sharpened the pencil and the pen, too.
