1. Is 'at' more natural than in? In Canada, I hear both. Perhaps 'in' more often.

I think the use of 'college' to mean 'university' is a feature of mainly American English.

I'm ~ year in college(or uni or even middle and high school?)

and for elementary students, do we say, I'm third grade in elementary school?

The common thing to say depends a bit on where you live. This is what I hear in Canada.
