Ask them to answer them.

Once students finish reading, the teacher distributes the comprehension questions on the reading passage and ask them to answer them.

There are two 'them' at the last part of the sentence. You could quickly get to know what they refer to. (1st them='students', 2nd them= 'the comprehension questions'.)

What I want to know is it OK to put two 'them'?

Are there other ways to make the same meaning?

I don't know this stylistical form at all.

In light of your first example 'Once they finish ~~ ask the students~~.), I think hearers would not know who 'they' are until 'the students' comes, am I correct? -- I think they will in context.
