Along with the Venus probe, 4 small satellites developed by universities in Japan were launched, as well as a space yacht named "IKAROS", which is powered by a solar sail.

Which part does 'as well as' emphasize, 4 small satellites or a space yacht?
Or It simply means 'and'?
Can I simply relace 'as well as' by 'in addition to' here?

Please tell me 'subordinate' is intransitive or transitive (and its meaning here) since my

'Subordinate' (v) is intransitive in my sentence: it has no object.

'B in addition to A' = 'B as well as A', and both subordinate slightly. I don't think that you should consider A emphasized though; think of it as unmarked-- that way, you have 3 options in the language: emphasis, de-emphasis, and non-emphasis.
