In 1980 forty percent of East High School class graduated; 67% of the class had graduated in 1997 .

"the class" refers to the class in 1980's thus sounds like 67% of 1980 student graduated in 1977. But will the above sentence be correct if I change remove definite article as sentence below?

In 1980 forty percent of East High School class graduated; 67% of [the]class had graduated in 1997 .

No; it is just poorly constructed and needs an overhaul: In 1980, 40% of the East High School senior class graduated; in 1997, 67% of its senior class graduated.
