AG's version is one of the more likely but, depending where the speaker mentally places the emphasis, there are many possible orderings of the elements [in Moscow] [by plane] [at 9.00] and [on Friday morning]. The element [I'll arrive] is most naturally first in many of them, but it can follow [at 9.00] and [on Friday morning] (either way round).

Yes.

In informal conversation it is often admitted: I'll arrive nine o'clock Friday morning.

However, I’ll arrive in Moscow by plane on Friday morning 9:00 would not be a good idea.

What about the words "in Moscow"? Can I leave them at the end of the sentence or not?

I agree, but this is OK informally:

I’ll arrive in Moscow by plane nine o'clock Friday morning.

You could, but doing so wouldn’t be very nice to the reader.
