Are these sentences okay?

"That is what he shouldn't have done."
"That is why he shouldn't have done that."

Yes, but they don't mean the same thing. In #1, you're pointing out the thing that he should not have done. In #2, you're giving the reason for something he did which he wasn't supposed to do.
