This is a sentence written by a student of mine which supposedly means 'I misunderstood the time we were supposed to meet'.

I thought the appointment was not this time.

No. To make sense, you'd at least have to say I thought the appointment was not at

The negative needs to go in the main clause to sound idiomatic. Also, as Clive says, it's at this time.

I didn't think the appointment was at this time.
