As more and more speech migrates online, to blogs and social-networking sites and the like, the ultimate power to decide who has an opportunity to be heard, and what we may say, lies increasingly with Internet service providers, search engines and other Internet companies like Google, http://topics.nytimes.com/top/news/business/companies/yahoo_inc/index.html?inline=nyt-orghttp://topics.nytimes.com/top/news/business/companies/aol/index.html?inline=nyt-orghttp://topics.nytimes.com/top/news/business/companies/facebook_inc/index.html?inline=nyt-org and even http://topics.nytimes.com/top/news/business/companies/ebay_inc/index.html?inline=nyt-org.

I think the bold part is inserted in the sentence as additional information, but I don't understand how it works.

I'm not completely sure what you need here, but the sentence can be rephrased thus: the ultimate power to decide (two things): 1) who has an opportunity to be heard and 2) what we are permitted to say lies ... with ... In other words, these companies will be able to decide which people will have access to the internet and which messages those people will be permitted to send through the internet.
