Is this grammatical and natural?

The Darfur conflict started in 2003 and has displaced more than 2.7 million people, an estimated 300,000 people have died since the conflict began.

Yes, but you need a full stop after "2.7 million people." (Period, and capital "An.")

Edit. If your last clause were a relative clause, that is, referring to your earlier statement, then a comma would be appropriate:
The conflict has displaced 2.7 mil
