Please clarify which is the best to say:
Have you finished your homework Yet/Already ?

Both are possible, but they are used in different situations.

"Have you finished your homework already?" is used when you have seen or heard some evidence that the other person has finished their homework (e.g. you see that a child is watching TV), but you are surprised that they have finished so soon, and you are questioning whether it is really true.

In other cases, use "yet".

In this case, if i was asked such a question, it'll be correct to answer it with (yet) as i cannot figure out (or distinguish) the exact meaning, for that (yet) will be right in general.

It is the person asking the question who has to make the choice between "yet" and "already", not the person being asked.

... but note that if you are providing information, you can say "I've finished my homework already!" (surprise and pleasure that you finished so soon), but you cannot say "I've finished my homework yet".
