Are affect and effect used correctly in the following sentence:
The body parts affected and the permanent effect if any of those injuries is in dispute.

Yes, "affect" and "effect" are used correctly. What you quoted is not a complete sentence, though! Did you intend to write "effect of ... are" instead of "effect if ... is"? Or something else, maybe?

There is a subtle difference between affect and effect.
like you have these sentences:
1) I will get affected by his doings.
2) his doing will have effect on me.

the difference is affect is a verb and effect is a noun (when they mean influence). I mean affect can be used as a noun but then it means something different . similar case with effect.
