I was under the impression that both derive from 'abstain'.

Abstinent comes from 'abstain', from the Latin ab(s)- (away from) tenere (holding(onto), compare 'tenet')

Abstemious comes from the Latin ab(s)- (away from) temetum (strong drink).

You can probably use either at this remove, but might want to prefer Abstemious in matters of food and drink.
