I agree with Vorpar. "Osaka is a city in Japan" is what I would say, too.

While "Osaka is a city of Japan" is not exactly wrong, we generally use "a/the city of" when referring to something a particular city is known for:

Paris is the city of love.

"A city of love" is also possible, but it suggests that there are other "cities of love" around the globe.
