A. What we have polluted the air with is smoke of factories and fumes of motor vehicles.
B. What we have polluted the air is smoke from factories and fumes from motor vehicles.

Let me add my opinion that this kind of exercise is not a good way to learn English. It requires you to think about English in a way that is very unnatural to native speakers.

From among the three options you've presented, C is the one that sounds the closest to correct and natural English. However, it doesn't include "be." I think you could do better by rephrasing it slightly.

We think that the polluted air is the result of smoke from factories and of fumes from motor vehicles.

(C) doesn't include "be" (in any form) so doesn't fit the requirements. It is also missing articles. (B) is ungrammatical. (A) is the best on offer, but still does not read completely correctly. So, there is no satisfactory answer.
