There is no significant difference in meaning (both refer to a large indefinite amount), but "a good deal of" seems the more informal of the two. I tend to perceive "a great deal of X" as somewhat larger than "a good deal of X." Opinions may vary, however.

..and I perceive a great deal as a bit more than a good deal, but I doubt I would think twice about which to use.
