It seems the statement in reference is both sarcastic and derogatory in nature. Brain sizes are presumed to influence the human capacity for being smart or otherwise, - the bigger the better. It seems the speaker thinks the subject's brain is undersized (derogatory), but goes on to pretend that it's not a big problem (sarcastic).
