If you use 'the' and then somebody has to ask you 'which one?', then you have not used 'the' correctly.

If you say

I am looking for the book The Top Secret. Do you know where I can get it?

nobody is going to ask "Which book?" because you've already told them.

So it's correct to use 'the'.

You could change your first example like this:

I am looking for a book. It's called The Top Secret. Do you know where I can get it?

This is also OK. In the first sentence you haven't revealed which book it is, so if you stopped after that sentence, someone could ask "Which book?" That makes 'a' the correct choice. You go on to say the name of the book, but that doesn't change the fact that you didn't reveal which book it was in that first sentence.
