Edit. Hmmm, I suppose we must agree that "bit" is singular.
"That" refers to "bit," so the relative clause should use the singular verb.

They ate each bit that was there. They ate every bit that was there.

But on the other hand it seems that we should be able to argue that "of the eggs that were there" modifies "bit."

I'm going to reverse myself again, and say that the original is okay.

Of the eggs that were there, they ate every bit.

It is more common to say the boys, not boys. Also, I would not place a comma before and.
